The fish is a symbol for prosperity, luck and knowledge in various cultures. Therefore, it is quite understandable that fishes are often used in company logos to bring these positive attributions to a product or company profile.
The kind of fish that is used in a design is quite often symbolic. This could be a sports team that wants to position itself as aggressive and tough. They can use the shark for their logo.
Some companies also have services or products that are related to fish which make it natural to use the symbol in the company logo without symbolic meaning. For example if you have a seafood restaurant, the fish would naturally come to mind when designing your logo. A sea creature like a fish would also be a prime consideration if the client happens to be a fish doctor. (Oh yes, they do exist!)
